This paper examines a looming reproducibility crisis in the core of the hard sciences. Namely, it concentrates on molecular modeling and simulation (MMS), a family of methods that predict properties of substances through computing interactions on a molecular level and that is widely popular in physics, chemistry, materials science, and engineering. The paper argues that in order to make quantitative predictions, sophisticated models are needed which have to be evaluated with complex simulation procedures that amalgamate theoretical, technological, and social factors (...) – leading to problems with reproducibility. Driven by the use cases of PubChemRDF and SCAIView, we have developed a first community-based clinical trial ontology (CTO) by following the OBO Foundry principles. CTO uses the Basic Formal Ontology (BFO) as the top level ontology and reuses many terms from existing ontologies. CTO has also defined many clinical trial-specific terms. The general CTO design pattern is based on the PICO framework together with two applications. First, the PubChemRDF use case demonstrates how a drug Gleevec is linked to multiple (...) clinical trials investigating Gleevec’s related chemical compounds. Second, the SCAIView text mining engine shows how the use of CTO terms in its search algorithm can identify publications referring to COVID-19-related clinical trials. Over the last decade the modeling and the storage of biological data has been a topic of wide interest for scientists dealing with biological and biomedical research. Currently most data is still stored in text files which leads to data redundancies and file chaos.In this paper we show how to use relational modeling techniques and relational database technology for modeling and storing biological sequence data, i.e. for data maintained in collections like EMBL or SWISS-PROT to better serve the needs for (...) these application domains.For this reason we propose a two step approach. First, we model the structure (and therefore the meaning of the) data using an Entity-Relationship approach. The ER model leads to a clean design of a relational database schema for storing and retrieving the DNA and protein data extracted from various sources. Our approach provides the clean basis for building complex biological applications that are more amenable to changes and software ports than their file-base counterparts. (shrink)

Identitat ist unter den Bedingungen der Postmoderne kein festes Ganzes mehr. Die unuberschaubare Anzahl an Moglichkeiten in Ausbildung, Studium, Beruf, aber auch Partnerschaft und Lebensformen fuhren zu der Einsicht, dass Identitat sich immer neu konstituieren muss. Tatsachlich ist Identitat das, was mich als unverwechselbares Ich korperlich und geistig - und das heisst: leiblich - konstituiert. Zugleich entzieht sie sich mir und muss immer wieder neu errungen werden. Dies gilt gerade dann, wenn fruhere Ideale zusammenbrechen oder das zuvor Selbstverstandliche nicht mehr (...) tragt. Identitat und Identitatsbildung betreffen den Einzelnen ebenso wie politische oder religiose Gemeinschaften. In Zeiten, in denen vieles in Bewegung ist, ist Identitat eng verbunden mit der Frage nach den gemeinsamen Werten - das, wofur es sich zu leben lohnt und was wir an die nachste Generation weitergeben mochten. Besondere Beachtung verdienen in diesem Kontext phanomenologische Ansatze, die den leiblichen, sinnlichen und affektiven Dimensionen des Lebens Rechnung tragen. Auf diese Weise lassen sich Erfahrungen, die unsere Identitat begrunden und ausmachen, als Momente einer breiter angelegten Spiritualitat der Wahrnehmung verstehen. More and more organisations formulate a code of conduct in order to stimulate responsible behaviour among their members. Much time and energy is usually spent fixing the content of the code but many organisations get stuck in the challenge of implementing and maintaining the code. The code then turns into nothing else than the notorious "paper in the drawer", without achieving its aims. The challenge of implementation is to utilize the dynamics which have emerged from the formulation of the code. (...) This will support a continuous process of reflection on the central values and standards contained in the code. Bayes nets are a powerful tool for researchers in statistics and artificial intelligence. This chapter demonstrates that they are also of much use for philosophers and psychologists interested in (Bayesian) rationality. To do so, we outline the general methodology of Bayes nets modeling in rationality research and illustrate it with several examples from the philosophy and psychology of reasoning and argumentation. Science strives for coherence. For example, the findings from climate science form a highly coherent body of knowledge that is supported by many independent lines of evidence: greenhouse gas emissions from human economic activities are causing the global climate to warm and unless GHG emissions are drastically reduced in the near future, the risks from climate change will continue to grow and major adverse consequences will become unavoidable. People who oppose this scientific body of knowledge because the implications of cutting (...) GHG emissions—such as regulation or increased taxation—threaten their worldview or livelihood cannot provide an alternative view that is coherent by the standards of conventional scientific thinking. Instead, we suggest that people who reject the fact that the Earth’s climate is changing due to greenhouse gas emissions oppose whatever inconvenient finding they are confronting in piece-meal fashion, rather than systematically, and without considering the implications of this rejection to the rest of the relevant scientific theory and findings. Hence, claims that the globe “is cooling” can coexist with claims that the “observed warming is natural” and that “the human influence does not matter because warming is good for us.” Coherence between these mutually contradictory opinions can only be achieved at a highly abstract level, namely that “something must be wrong” with the scientific evidence in order to justify a political position against climate change mitigation. This high-level coherence accompanied by contradictory subordinate propositions is a known attribute of conspiracist ideation, and conspiracism may be implicated when people reject well-established scientific propositions. This paper focuses on the question of how to resolve disagreement and uses the Lehrer-Wagner model as a formal tool for investigating consensual decision-making. The main result consists in a general definition of when agents treat each other as epistemic peers (Kelly 2005; Elga 2007), and a theorem vindicating the “equal weight view” to resolve disagreement among epistemic peers. We apply our findings to an analysis of the impact of social network structures on group deliberation processes, and we demonstrate their (...) stability with the help of numerical simulations. This paper embraces the view that we have substantial knowledge of the future and investigates how such knowledge fundamentally differs from knowledge of the past and present. I argue for a new source of context-sensitivity with respect to knowledge attributions arising from presuppositions about reliable belief-forming processes. This context sensitivity has important consequences for knowledge of the future, as well as the appropriateness of assertions about the future. I argue that not only is knowledge of future events typically brought about (...) by fundamentally different processes from those that bring about knowledge of past events, that this is the case is often presupposed in attributing knowledge. I argue that this new source of context sensitivity naturally extends to explaining the recent puzzle of `easy foreknowledge'. (shrink)

Investment protection clauses, and the investor-state dispute settlement mechanisms they enable, have become a common feature of international agreements on trade and investment. Intended to promote foreign investment, these protections may also discourage governments from regulating in the public interest. This raises challenging normative questions about the rights of investors and distributive justice. In this paper, I argue that a global investment regime that disadvantages developing countries and socially disadvantaged groups is prima facie unfair. This conclusion must be defended against (...) the claim that investors have certain independent moral rights to have their property protected, regardless of the distributive consequences. Granting the premise that such investor rights exist, I argue that these cannot plausibly ground a general rule against public interest regulation that undermines the value of property. I conclude that even if foreign investors have rights that must be safeguarded, the current investment regime must be reformed. (shrink)

This article focuses on existential feelings. To begin with, it depicts how they differ from other affective phenomena and what type of intentionality they manifest. Furthermore, a detailed analysis shows that existential feelings can be subdivided, first, into elementary and nonelementary varieties, and second, into three foci of primary relatedness: oneself, the social environment, and the world as such. Eventually, five strategies of emotion regulation are examined with respect to their applicability to existential feelings. The paper takes a look at insurance customer dishonesty as a special case of consumer ethics, understood as a way of situation handling, as a moral choice between right and wrong, such as between self-interest vs. common-interest, in other words, a “moral temptation”. After briefly raising the question if different schools, of moral philosophy would conceptualize such moral temptations differently, the paper presents ‘moral psychology’ as a frame of reference, with a focus on cognitive moral development, moral attitude and moral (...) neutralization. Conceptualization questions can’t be answered finally without thinking at the same time of empirical research design and instrument design decisions, e.g. choosing between experiment vs. questionnaire studies, designing suitable moral temptation situations as an experiment vs. questionnaires with scenario vignettes. The paper discusses then experiences from a 2004 pilot survey, with a main focus on a few insurance dishonesty scenarios with follow-up questions. The paper has an open end, i.e. outlines desirable future theoretical, empirical and practical work with insurance customer dishonesty. (shrink)

Polygenic effects have more than one cause. They testify to the fact that several causal contributors are sometimes simultaneously involved in causation. The importance of polygenic causation was noticed early on by Mill (1893). It has since been shown to be a problem for causal-law approaches to causation and accounts of causation cast in terms of capacities. However, polygenic causation needs to be examined more thoroughly in the emerging literature on causal mechanisms. In this paper I examine whether an influential (...) theory of mechanisms proposed by Peter Machamer, Lindley Darden and Carl Craver can accommodate polygenic effects and other forms of causal interaction. This theory is problematic, I will argue, because it ascribes a central role to activities. In it, activities are needed not only to constitute mechanisms but also to perform the causal role of mechanisms. Any such mechanism-as-activity will be incompatible with causal situations where either no or merely another kind of activity occurs. But, as I will try to illustrate in this paper, both kinds of situation may be frequent. If I am right, the view that Machamer and colleagues suggest leads to an impoverished conception of mechanism.
